how much has it been lowered?
if really low springs are fitted with standard shocks then the springs will not be under tension when the strut is off the car, or the car is jacked up off the ground when it is fitted.
it is perfectly safe, just when you lower the car back down make sure the spring sits in its mounts properly.

I am sure its standard shocks have you any idea how i can get the noise away as it is very annoying maybe a rubber insert?

It won't be the springs moving mate as if they were loose this would be dangerous, more likely to be worn top mounts
